I would like to know the difference between a reference and a subosdinate station.

Reference stations are those that have a full complement of tide descriptor data associated. Subordinate stations use reference station data then apply offsets in time and level to arrive at a local tide.

From the help file: A common question is “I see stations with names of something (2) and something (3) or something (t). How do I know which station to choose?” When a station name ends in (2) or (3) it means there are more than one set of data for the same station. The station with no number is the one believed to be accurate. Of course, if you have problems matching local tide predictions, try one of the other ones. Stations ending in (t) or (c) are subordinate stations; they get the tide at a reference station (T) or (C), then apply corrections in time and level to compute the tide at the subordinate station. When both a reference and subordinate station exist for the same point, the reference station is usually more accurate.
